Default Brain dead question of the day.

I know I must be overthinking this. What is the best way to measure the internal depth of a hard shell case?

Take a tape measure and run it from the top of the side to the back on the inside of the case. Be sure to measure at the case pocket and at the tail as well.

Put a straight edge across the top and measure down from that, then, assuming it is arched, up from the straight edge on the top.
